It appears that we have serveral report schedules that are still running even though they have been removed from the schedule.

I can see the report files in the the directory where the copies of the crystal report files are stored. I have tried removing them from here - this has not worked

How do I stop these reports from running?

I'd log a tech support call for this. Just make sure to give them all the info you have on it.

From Build 20070222, CRD will scan all schedules and recover "lost" or "phantom" schedules automatically. You can either delete them or continue using them.
